If you handle the cakes much, bruising is definitely possible.
Also low humidity cause the cakes to go from white.

The first one is probably an Amanita, the second one a Psathyrella, the third one a Mycena and the fourth one I don't know.

None of those  should be consumed.

I suggest to leave the cakes to start pining in the jars, then you won't have this problem.

How long has it been since full visible colonization? If you birth hem too fast, they won't pin soon, since mycelium isn't ready yet.

No, they are made of polypropylene, which is stable until  130°C(266°F)

Fill the syringes with water, wrap them in aluminium foil, then sterilize them along the jars.
